Cook bacon over medium heat until crisp, about 7–8 minutes; drain and crumble.
Sauté chopped onion in the bacon fat on medium-low heat until soft and beginning to caramelize, about 5 minutes; remove from heat.
In a large bowl, whisk eggs thoroughly, then whisk in heavy cream, milk, salt, pepper, and nutmeg until smooth.
Fold in Gruyère cheese, sautéed onion, and crumbled bacon. Pour mixture evenly into the prepared dish.
Bake for 35–40 minutes until just set in the center and lightly golden at the edge; let cool 10 minutes before slicing for best texture.
