Soak the dried guajillo and ancho chiles in hot water for 15 minutes until softened, then drain and remove stems and seeds.
Blend the softened chiles with achiote paste, apple cider vinegar, garlic, cumin, oregano, salt, and pepper to form a smooth marinade.
Thinly slice the pork shoulder and toss it thoroughly with the marinade, ensuring every piece is coated. Marinate in the refrigerator for at least 2 hours (up to overnight).
